After it was revealed that the treasure of the Ghost Ship didn't exist, Linebeck decided to no longer allow Link to use his ship. He had a change of heart, however, when Oshus, later revealed to be the Ocean King, promised to grant him one wish if he helped Link.

Late in the game, when Link was captured by Bellum, the monster who controlled the Ghost Ship and was behind the petrification of Tetra, Linebeck, terrified, used the Phantom Sword dropped by Link to attack Bellum and free him. However, though Bellum was injured, he attacked Linebeck and took control of him, turning Linebeck into a monstrous knight akin to a Phantom, forcing him to fight Link as the final boss. Link eventually triumphed, freeing Linebeck and defeating Bellum.

At the conclusion of the game, Oshus asked Linebeck to tell him the wish he would grant, as he promised. Linebeck's wish, instead of treasure as he others were expecting, was to have his previously sunken boat fixed. The final scene of the game is of his boat sailing away.
