The Goddess of Time was first mentioned in the beginning of Majora's Mask, when Link first meets the Skull Kid atop the Clock Tower. This goddess could either be Zelda, the Sage of Time, or Nayru, the Goddess of Wisdom and Law (and possibly, by extension, Time).
The Goddess of Time as a fourth entity is supported by Tetraforce theorists.
