In Majora's Mask the bees are located in the Gerudo Pirate Fortress. If you hit the hive with your arrows, the bees will come out and scare away all the pirates in the room. They will also attack you if you get too close.

In Twilight Princess the bees attack Link to protect there bee honey which can be used for fishing or a health boost.
